I'm not terribly experienced myself with MIDI but I'll try to give you some pointers. I'm not familiar with Magix (I use Cakewalk) so I hope this helps.

(1) You have the select what port to use for the sounds, either internal (your soundcard sounds, usually a GM bank), or external, whatever your midi interface (in my case I have an MPU401). There is probably a similar option in your software and this is is probably why you are hearing the soundcard sounds vs the QS sounds.

(2) As far as setting up the QS6, if you just want to select individual programs (as opposed to mixes), the only thing you have to do is to make sure that the QS is receiving the same channel that the track in your sequencer is sending at. Then you have to send a program/patch change event in the beginning (with info on the port(soundcard/MIDI interface), the channel, bank and patch). You'll have to check the manual on the specifics on doing this with your software. If you using a mix then you have to setup the channels accordingly for each program that is part of the mix. I would start using the individual programs so you become familiar with it.
