Fruity Loops, Cakewalk, and Midi files

I have a QS7 and I am just figuring out how to use it.
I want to use FruityLoops 1.7 to make the drum sequence, then save it as a MIDI file, and open the file in Cakewalk 9 for further editing (since I find drum loops a bit easier to do in FruityLoops rather than Cakewalk). However, when I open and play back the MIDI file in Cakewalk, the sequence doesn't play correctly (some of the notes are out of tune, some notes don't play). When I send that same MIDI file, unchanged by Cakewalk, to the QS7, the sequence plays back in the exact same manner. I'm curious if there's a problem with FruityLoop's MIDI implementation or if I need to do something else. The MIDI sequence also, for some reason, changes the banks of the programs in my mix.

I would appreciate it greatly if you could give me some information or comments about why this may be happening. Also, I'm curious what others are using to create their drum sequences. Thank you very much in advance.
