Anyways, fading between programs using the controller is done the same way as with the modulation wheel. If, for instance, you just want to modify a program to make the fade using the pedal instead of, say, Controller A, then enter program edit mode, search for occurances of Ctrl A and replace them by Pedal 1.
If you do an entire new program, you control the filter cutoff frequency of both programs. I.e. in the initial setting the cut off of program I is 99, i.e. everything is heard, and program II has a cutoff of 0, i.e. silence. Then you just tell the modulator to decrease, respectively increase the filter frequency for each sound.
