No, you're not missing something. In propgram mode, the QS uses effects specific to that program, but in Mix mode, it uses the same effects for the entire mix. So if your program depends heavily on the effects to produces its special sound, you're not going to get the right sound in mix mode.
I'm not 100% sure, but I believe the effects from the program in the first channel are applied to the entire mix.
