I use Cakewalk HS and had the same problem. My solution, and I think the only way to do it, is to create a mix with each program you have used to record being a separate. For playback you have to set your Alesis to that mix either manually or through a Sysex message. If you find a different way that does not require you to create that mix please let me know.
