Your sequencer should edit whatever mix is up at the time by reassigning the programs you specify in your sequence to the appropriate channels. Your display will read "EDITED" to show that the mix is reconfigured and you'll have to store your mix to save it. I normally don't store any mixes. I just let my sequencer edit the same mix for each song.
NOTE: You have to have the channels you want to use enabled in order to hear them playback from the sequence. I just use user mix 00. It has all 16 channels enabled. Also leave 1 blank measure at the beginning of your sequences to allow enough time for your QS to reconfigure before it receives any note data.
