It depends what you're using - my only experience is with Cubase, but I'm sure any sequencer would be the same: if you're using a software sequencer, there should be a "midi mixer" of sorts with which you can control VELOCITIES of notes played, and automate this with a "read" function if you'd like.
But, if you're hoping to fade a constant sound in MIDI it's impossible, apart from recording a single midi track into an audio track which you can mess with much more effect.
Having said all of this, I'm not very experienced, but recently dealt with this.
Let me know if I didn't get what you meant.
